I had taken a print of this article the first I read it and then took some serious action of some of the ideas that have mentioned here - flickr images, blog commenting, slideshare (this even resulted in some great business leads and closures), sites such as blog engage, blog interact, social media sources such as LinkedIn, forum participation etc. And they have done wonders to my sites. The fact that there are 319 comments here even as I write is testimony to the authenticity of the ideas presented here. Great article which will one day be a classic - if it is not already.
Another tip you can use is just reach out to the prior agency and say something like the following: “We realise you were using link networks for our website which has resulted in a Google penalty and loss in business. Can you please remove my website from any link network you have built?”. If the prior agency is decent, they will remove the links from the network.

For our client: We were lucky enough to remove most from the prior agency outreach, we also went directly to many webmasters in which we wanted to remove links. We did not use the Disavow tool as it was not around when we completed this link cleanup, but we all know it has been said that if you are going to use the Disavow Tool to use it with caution.
Regarding Link Detox, links it diagnoses as Toxic are generally fine as they're either not indexed by Google or have malware/viruses/etc., but I recommend a manual review of any diagnosed as Suspicious. I used it recently to get started cleaning up our backlinks and some legit sites and blogs were under Suspicious simply because they didn't have many links pointing to them.
Relying too much on one source of traffic is a risky strategy. A particular channel or strategy can be fantastic for generating traffic today, but it doesn’t mean it will stay the same tomorrow. Some sites lost out when Penguin started penalizing on certain SEO linking practices. Others lost out when Facebook decided to massively restrict organic reach. If your site relies exclusively on only one source of traffic, then algorithm changes can create some serious trouble for you. So be aware of the importance of diversifying and know the options available from different traffic sources.

If you don’t want your Google traffic dropped dramatically due to indexing and content pruning, we are going to list below the steps you need to take in order to successfully prune your own content. We’ve developed this subject in a previous blog post.  Yet, before doing so, we want to stress on the fact that it’s not easy to take the decision of removing indexed pages from the Google Index and, if handled improperly, it may go very wrong. Yet, at the end of the day,  you should keep the Google Index fresh with info that is worthwhile to be ranked and which helps your users. 
hey james - congrats on your success here. just a question about removing crummy links. for my own website, there are hundreds of thousands of backlinks in webmaster tools pointing to my site. The site has no penalties or anything  - the traffic seems to be growing every week. would you recommend hiring someone to go through the link profile anyway to remove crummy links that just occur naturally?
One of the reasons for a traffic drop can also be due to your site losing links. You may be seeing a direct loss of that referral traffic, but there could also be indirect effects. When your site loses inbound links, it tells Google that your site isn't as authoritative anymore, which leads to lower search rankings that in turn lead to traffic drops (because fewer people are finding your site if it's not ranked as highly and more).
It works in a similar way as a canonical tag does to show when a duplicate version of a page exists. But in this case, it helps Google index local content easier within local search engines. It also helps to pass trust across sites and improve the way Google crawls these pages. The amount of dark social that comprises one's direct traffic is going to vary. For example, you might be diligent about incorporating tracking tokens into your email marketing campaigns, and asking your co-marketing partners to do the same when they promote your site content. Great. You won't have a huge chunk of traffic dumped into direct traffic that should really go into email campaigns. On the other hand, perhaps you're embroiled in a viral video firestorm, and a video on your site gets forwarded around to thousands of inboxes ... you don't exactly have control over that kind of exposure, and as a result you'll be seeing a lot of traffic without referral data in the URL that, consequently, gets bucketed under direct traffic. Direct traffic is people who type your URL into their navigation bar, or who use a bookmark. These are your regular visitors, people who’ve discovered you in some other way and are now coming back, and — less now than in the past — people who type in a URL they’ve seen on your offline ads or who guess your web address based on your company name. Direct traffic is often the highest converting kind, but it can also be regular blog readers or your own staff. Filter your workers out if at all possible to keep your data clean. If you can’t filter them, at least ask them to use direct methods (rather than search, for example) and you may be able to identify it when you work in Analytics. Any traffic that Google can’t identify will also show up in Direct traffic, and that can include ads if you haven’t hooked up your ad accounts with your analytics, email or SMS campaigns if you haven’t tagged them for Google, and other sources that aren’t identified. Tag well and you’ll see less of this.

Google measures average time on site by first collecting each visitor’s exact time on a particular page. Imagine that a visitor lands on page 1 of your site. Google places a cookie, including a unique code for the visitor and a time stamp. When that visitor clicks through to page 2 of your site, Google again notes the time, and then subtracts the time that the visitor arrived at page 2 from the time that the visitor arrived at page 1. Google then averages each and every page’s time spent to get the average time each visitor spends on the site.
Another key consideration is that social platforms have become search engines within themselves. Just look at Twitter, for example - you can use it to see what the biggest trending news of the day are and you can easily search for great content. You could get even more specific by narrowing it down to customer base. Is there a specific group of clients you tend to serve? Try including that in your long-tail key phrase. For example: “SEO agency for non-profits in Albuquerque NM.” That’s a key phrase you’re a lot more likely to rank for. Not to mention it will also attract way more targeted, organic traffic than a broad key phrase like “SEO agency.”
